I filed I539 for extension of stay. I got the receipt but have not heard the decision yet. Can I travel within the US by flight?

The short answer is yes. You are applying for an extension of your non-immigrant status. If you filed before its expiration, you can continue to stay, and yes, you may travel. Keep at least a copy of the notice from CIS of your accepted application with you on your trip, along with your I-94 on your passport. Best to you, and call if you have any other need of help, or you may e-mail me.

Yes, when you apply for an extension you are in status until they make a decision. Maintain your I-94 and the receipt of the extension at all times.
